First setup: setup_flash_slideshow_maker.exe has to be installed on your Windows computer. Then inside that program you create your slide show. The resulting .swf file contains all pictures, so the more photos you include, the larger the size of the file will be. You shouldn't upload the pictures, because they're already there in the SWF file.
Second setup: You can use the EXE program, but you don't have to, because the .swf file generated remains the same regardless of how many pictures you have. The pictures (= slides) will be external, so you have to upload them, too. This way it's much easier to add or remove photos. You just have to update your XML file accordingly. However, this setup got reduced to the upper left corner, after Flash was updated by Adobe, so certain versions stopped working right.
